I originally was using Ubuntu 7.10 (Gutsy Gibbon) with Firefox 2.0, then 3.0 beta, now 3.1 - and it has saved every setting every time I've upgraded. I can't speak on Windows, but I believe that Mozilla wouldn't have a fundamentally different upgrading process for a different OS. I’m using Linux (Ubuntu 8.04 Hardy Heron).
